What is the difference between the same images?

    Well, there are many factors in the algorithm which vary from one attempt to another. The difference should not be too big, but it might happen surely. Even when alignment is ran few times again after it is done, it is a common situation that it gets better and better.

    When you're saying that the aligment gets better after running it again, do you mean that it might align more pictures, OR that it actually improves the aligment even if all the pictures were aligned in the first place?

    Because if it's the latter, then that would actually be good to know.

    Both actually without the condition " if all the pictures were aligned in the first place". Although, this is not guaranteed, but it happens. You of course can help it using Control points.
