    Did you try Meshlab or CloudCompare?

    I did try both those tools. 

    The issue I have is that the two meshes are not the same size, so not only do they have to be matched, one needs to be scaled as well.

    From what I can tell both Meshlab and CloudCompare will only align (translation and rotation) meshes, not scale. So if the meshes are not the same scale, you're out of luck.

    Hi.

    I guess you have turntable scan?

    In this case you need use masks for images. And if you have correct overlap between both datasets you will have correct alignment. If not, you probably will need use control points.

    Masks can be alpha channel in tiff/png or just uniform color for masked areas and jpgs.

    Hi Vlad,
    No, I'm not working with turntable scan data.

    I scan outdoor environments (buildings/rock formations) and I have older scans that I would like to compare my current scans.

    The old data was not geo-referenced and the scale is much different then the scans I'm taking now. And I need a way to line up (as best as possible) the current scan and the older scan (which is not scaled properly) to make comparisons.
